I’m not as clear on who gets to do the certification of the EC.

Members of both chambers – House and Senate – have to be sworn in before the president, because it’s both chambers (and the incumbent Vice President) who together certify the electoral college vote, before which certification there is officially no new president.

“Incumbent Vice President” here is Pence, of course.

I can see either house of Congress behaving the opposite of the other.

Yes, there are statutes that say what is to happen when there is disagreement.
