This is bigger than a clerk. This judge will presumably hear cases involving gays, and now gays would have to be concerned that he’ll rule against them out of sheer bias. It’s not reasonable to expect the court system to carefully steer such cases away from him and give him just the cases involving people he likes. He has no business on the bench.
I’m sorry, are you a pastor? Did this take place in a church? Was it a religious ceremony?
If the answer to these questions is “No” (and it is), then you don’t get to claim your religious beliefs are being compromised. This is a civil service. Either serve the public, or GTFO.

There was a time in the not too distant past that Christianity was used as a basis for not allowing people of your race to marry others of a different race. Remember that idiot? Christianity was often used as a justification for slavery. Did you know that moron?
Just resign and live off your pension which these evil gay people pay with their taxes. If you were such a true Christian than of course I am sure you will decline that pension due to it being funded by the same people your religion says you should not marry. Hypocrite.

If his religious beliefs prevent him from doing his job, he should get another job. It’s that simple.
Once this starts, where does it end? Can he, say, refuse to marry a Jewish or Muslim couple because it offends his Christian beliefs? Refuse to allow a non-Christian household to adopt because his beliefs tell him children must be raised Christian or be damned?

So, does he think it would be O.K. for a judge to refuse to marry interracial couples as long as that judge’s reasons were “based upon [their] personal and Christian beliefs established over many years?” In other words, is he consistent in his asinine approach to justice, or is he just a total fucking hypocrite?
